Currently the only way to show the Clock Object on the Stage and not on the Main is to have it visible on both but change the Opacity of the on on the Main (using the fx button) to 1 (not 0, because that will make it show up as a black box).

Using that clock object will make it show only on the cues you place it on manually. The other clock object, in the Advanced Tab are persistent and will be visible throughout your script until turned off.

If you modify the default stage template to include it which if he is wanting it on every stage display slide but not the main that is a way of accomplishing the goal. This is what I do with ours since we want specific formatting on our slides including things like count up timers for all slides in a cue.

Yes, you can. To do this, click Edit Stage on the Sermon Cue to begin editing what goes out to the Stage Display. Go to Insert Object to insert your Countdown Clock. Then, on the ribbon under the Home Tab, you can set it to count up (instead of Countdown). This will only display on the Stage Display because that's what screen you inserted it on.

No, it cannot. It will only continue counting up when you go from page to page (at the bottom of the MediaShout program). It will not continue counting up when you advance from cue to cue (on the left-hand side of MediaShout).

If you don't mind, you could add this as a Feature Request to get it into the proper channel to get it added into the program.

I apologize for the delayed response. Yes and no. If you are working with a Text cue and need to add another page, the best way to do that would be to right-click and choose Page Break or use Ctrl+Enter to insert a Page Break. This will create a brand new page and allow you type your second Sermon Point. Then, you could apply the Clock object and allow it to continue playing throughout the pages.
